From what I remember of The Kon-Tiki Expedition, the balsa got more and more waterlogged, but was still supporting the raft although the logs were completely under water. Before the raft sank too low to be uninhabitable, they hit land.
I think Thor Heyerdahl's theory was that as long as the rafts lasted till they reached an island, it didn't matter if they were a bit low in the water. We never heard about the ones that sank in the middle of the Pacific Ocean.
