I think all the Puffin editions have Arabic numerals (Ed's "simple numeric style") for chapter numbers, and Red Fox has Roman numerals like the Cape hardbacks. But I don't think there's any connection with "made up" stories.

With PD accepted as "made up" it would be difficult for ML not to be made up, even if there were no note in the book, because it features the Wild Cat, for whose "real" existence there is no other evidence, to say nothing of travel to distant parts of the world, long periods away from home and school, and highly exotic murderous characters.

It seems to me that the only room for serious dispute is about whether GN is made up. I've always believed it to be "real". As far as I'm aware there are only two arguments for its being made up: that a shot is fired and that its chronological relation to the others is a bit problematic. But the gun is not aimed at a person, and there are other chronological problems in the series.
