They could have blown the Viper out of the water when it attempted to collide with the Wildcat when in the Channel. The Wildcat had enough firepower on board - Captain Flint's guns should have done the job. I detailed this several years ago when suggestions to shorten the stores were being discussed.
Likewise, the Pterodactyl, while at anchor at night, could have been disabled by someone winding a few meters of rope around its propellers, or by pouring a kilo or two of Susan's sugar in its fuel tanks.
