All students at Cambridge University are members of one of the colleges. There are about two dozen colleges. In Missee Lee's day and for long thereafter, all the colleges were single-sex. Nearly all were male only. Newnham and Girton were female only.
Undoubtedly "Newnham's second boat" means Newnham College's "second team" of competitive rowers, as Jon says.
Today nearly all the colleges (including Girton) are mixed sex. Newnham and Murray Edwards (previously New Hall, renamed after a major benefactor) are still women only.
