Personally, I would read them in chronological order, including Peter Duck and Missee Lee. They are all delightful tales and they make more "sense" that way. Each one unique in its own right.
When I discovered the series at age eleven, I discovered Swallows and Amazons first and somehow read them in the proper order - somehow!
It is almost like the twelve books are all parts of one big book, each one being a chapter or part.
