There's not really an indication anywhere that the boat's name of Amazon is why they're the Amazon Pirates; it's quite likely that the boat was named to reflect their home port.
As Peggy explained it:
...but Uncle Jim said that Amazons were ruthless, and as our ship is the Amazon, and we are Amazon pirates from the Amazon River...
