There is a convenient coincidence: on the one hand Amazon is a good name for a river; on the other it's a good name for a fighting woman.
I've to tended assumed that the name was applied to Nancy (and Peggy) first, then the river, then the boat.
Maybe it first arose with somebody calling Nancy an Amazon, then Captain Flint (who may not yet have been Captain Flint) explaining to Nancy who the original Amazons were, then Nancy taking on the term delightedly, and the rest followed.
