Peter Duck As Fiction Within Fiction

I'm currently re-reading SD, and was surprised to find a passage early on where the origin of Peter Duck and its importance to Titty is explained.
Why surprised? I knew the back story of the S&As making up the Peter Duck story whilst on holiday in Norfolk in the winter with Captain Flint, and I have read SD many times so why?
As I've said here before I came to AR with the books owned by my late brother, of which he had SA, PD, CC and ML and maybe one other. So I read PD before SD.
By the time I read SD Peter Duck was a 'real' character and not an invention, I do remember when reading SD for the first time why everyone went on about Peter Duck not being real - yes he was I'd read the book about him!
This misunderstanding has been going for fifty years, so in my re-reading over the years have I been glossing over that passage because in conflicts with my childhood memories? Perhaps this is a deep question beyond this site, and I should get back to enjoying the book!
