GN is set on the "Big Island" of the Outer Hebrides -- Lewis and Harris, specifically the Lewis bit. The port they visit is Stornoway -- it all matches, including the headland they have to round. The "Gaels' Castle" is generally agreed to be Uig Castle (haven't been there myself.) There have been a few theories on the identity of "Scrubbers' Cove" but none, from my recollection, very convincing. After all, AR wanted the location kept secret to protect the Divers!

Secret Water (which I have visited) is terrific. I think finding the Witches Cottage just as I had imagined was one of my spookiest AR moments. Being flown over the whole secret archipelago in a two-seater airplane to take photographs was the most exciting. (On landing, the pilot expressed surprise at how calm I had been -- I told him I was so fascinated by what I was seeing I never thought of being nervous).

Enjoy your visit. I hope it gives you unforgettable memories, too (and don't forget to climb Kanchenjunga).
