On reflection perhaps it was morse, but they weren’t alert enough to spot it. This could have been because the food they were all eating maybe contained certain substances conducive to somewhat dulling their senses. Captain Flint who was described by the Taicoon Chang and by Chang's pirate captain in terms such as “Him mad” and "Too much stlong" would have been given larger doses than the others.
This could be the real explanation for his poor academic performance.
In this state perhaps none of them were capable of identifying that a form of morse signalling was being used!
