A couple of thoughts, first the S&As seem to have done their Morse signalling mostly visually, flag waving etc. rather than using sounds so they probably weren't very familiar even with the sound of regular long short Morse.
Secondly two tone Morse would probably not been a regular part of even a nautical family's training of young children, so they could well have been hearing it without recognizing it.
Thirdly Ransome may have had something quite different in mind. Is there anything apart from his KGB background that would indicate a particular knowledge of signalling?
