I read Peter Duck before Swallows and Amazons (I came across it in the school library and didn't realise it was part of a series), then I read Swallowdale. I don't think that it matters as Peter Duck is mentioned but also explained in Swallowdale.
When I read PD first I didn't see it as a fiction within the fiction. Perhaps if I had read SD first I would have seen it at that level. When I was reading to my children I went in the "internal chronological" order SA PD SD rather than the publishing order.
