I have to say I didn't mind Ronald Fraser although I made sure he didn't 'become' Captain Flint when reading the other books. I think a lot of the actors mentioned are too 'adult' whether in a serious sardonic way (John Thaw, for instance), or in an 'adult acting for children' way (such as the Mary Poppins bloke). Captain Flint would have to be a child-like middle-aged man, someone you could believe to be able to write a decent book and amuse himself in his travels around the worlds (so intelligent, certainly) but also someone who isn't just a good uncle, but actually gets as much raw pleasure from having a sea battle as the kids do. In fact, Sean Connery isn't such a bad choice (although he doesn't do another accent, and making Captain Flint scottish seems a greater perversion than giving him a head of hair...) - his sense of fun does tend to come across quite naturally. But like I say, I thought Ronald Fraser was a very good actor who did a good job of what, the more you think about it, is really quite a difficult part.
