It doesn't matter which Rio Grande is meant, it is quite clear in Chapter III 'The Voyage to the Island' of Swallows and Amazons which Rio is meant, at least by the Swallows.
"The little town is known in guide-books by another name, but the crew of the Swallow had long ago given it the name of Rio Grande."
Perhaps Dick or other characters thought that they meant Rio de Janeiro, but the Swallows knew it was Rio Grande. And most likely the only Rio Grande they knew was the one in the shanty, whichever that one is.
