The referenced passage is from PD CH11, as Nancy and John were on duty steering their ship in a very black night, when suddenly the Viper came by dangerously close. Peter Duck and CF were immediately called up from the cabin.

"Where are you bound for, Peter Duck?"

John felt Nancy grip his arm.

The voice came again.

"Better ship along with us, Peter Duck."

CF roared back his demand that they shift their course or he would SINK them in quite an unheard of strong voice. After a rather near collision between the two ships, the Viper did move on away. With that danger being a bit less...

Nancy loosened her grip on John's arm, and John, in the darkness,
knowing that she could not see, allowed himself to rub the place.

The emotion that prompted her desire for closeness was FEAR, or at least, some degree of apprehension.
