The special marks on chain (eg "leather with a hole in it") were (and maybe still are) for the sounding rope or chain used when swinging the lead. I had to memorise all the marks and depths as a cadet, but will have to refer to my Seaman's Pocket Book when I get home tonight (not quite 2 pm here now).

I am not aware of their being used for anchor chain.
