In programming, I've always used and heard "vanilla" used to mean original or unchanged, as in "the vanilla version" of something, as opposed to one that had been modified, changed, or otherwise altered. I have always presumed, without any real data, that the use of the term was meant to reflect e.g. a vanilla cake versus something more modified and interesting...
