I also agree that there is only one boathouse. Ian's article mentions that one boathouse was "to the left of the house when viewed from the lake" which would put it on the lake shore, not the river bank. His second boathouse was on the river bank, but was exclusively for the launch.
In several passages in the books, Nancy refers to the launch as being in the same boathouse that Amazon and the rowing boat used. In particular: before the war in SA, she warns the Swallows to be careful of the launch when they go looking for Amazon in the boathouse, and in PM she tells the Ds that there is room for Scarab because the launch is away being repaired.
